Jadavpur is considered as the best institute in all of West Bengal when it comes to engineering especially CSE. Jadavpur is known to be the pioneer of CSE in India along with ISI and therefore had a head start. Jadavpur University has a better record of quality of education and the opportunities it provides to the students.
That doesn’t necessarily mean that IIEST is not a good option. IIEST is also a very reputed institution in our country and a pioneer in some engineering courses and research fields. You can certainly keep IIEST as your second option after JU.

My friend studied at IIEST Shibpur but it was a long time ago. The quality of pedagogy back then was good, however now one can't say much of it. Also personally, CS does not have the best faculty in AMU.
If you wish to compare the state of teaching in the institutions, just log in to the official website and go through the qualifications of the faculty members. Check both the academic achievements of the faculty in general, as well as that of the departments.
If you live near Shibpur then it'll be easier to commute, however, if you live far away then you can choose AMU. You must note that IIEST Shibpur's IT department might have to shut down and you may regret your decision during placements.
